Will painting it red reduce it's value? Yes. Changing the OEM paint color/scheme will lower resale value (or at least will reduce your potential buyer pool).
I haven't seen any evidence of that.
Our car is insured for whole value, and is thus appraised every once in a while to determine that value. It has only appreciated since the roof was painted red, and there is never a shortage of folks wanting to buy the car even though it is never for sale

I don't think painting the roof red actually increased your cars value did it? You are not suggesting that, I'm sure..
Ask most car collectors which car has more value - an original, unmodified one, or a modified one that includes a color change. Some buyers won't even look at cars that have ANY paintwork - for them, that includes the roof.
A black roof makes the car look lower and more of the original jet fighter design
I'm in the same dilema. It's going to be time to paint my car soon and I don't know if I want the top orange or not. I think the black roof with tinted windows looks like a cockpit on the car. But I know it makes the car look more dated as well. What do you think?

Asking a "Car Collector" about an NSX would be silly. NSX's aren't collectors items. These are great cars, but they aren't going on the block @ Barrett Jackson any time soon- they are still riding the used car auctions.

No, it wouldn't be silly to ask. Give it some time. The NSXs w/ original painted roofs will be worth more than aftermarket painted ones. Not today, not two years from now, but eventually.
Get a high end detailer to help you out.
Buff out the swirls in the clear coat & wax it.
It should come out of it.

Here we come to the crossroads of discussion- a basic difference in evaluation. You are speculating a "potential value" and I am talking about actual value.
The problem with "potential value" forcasting is that the car could be destroyed tomorrow if it got hit by some weenie who is talking on his cell phone...
Personally I think you are forecasting a value statement based on your preferences rather than fact.
If you like a black roof then so be it. Whatever your reason- but I don't think it was justifiable to state that a painted roof hurts resale value, and that is what you said in your first post.
