Have the seller fax the paperwork to the border office in question 72 hours ahead of time. They need a COPY of the original title and a notorized bill of sale. Then when you go get the car you bring the original title and bill of sale with you.
I sold one of my cars to a guy in Calgary a while back and it wasn't a headache at all for either of us. Just make sure the seller does it, or else you will be stuck at the border like you fear.
Edit: Read you're going to pay a shipping company. Make sure the seller still has all the ducks in a row, because I'm sure paperwork will still need to be sent to them.
It was really a pain free process for myself (as a seller) and the purchaser when I sold my car across country lines. Then again, most in Montana are fairly jovial and I'm sure they don't have the New York "congeniality" either, lol.
