Can anybody make an educated guess on total worldwide production of popup-headlight style NSX's, now that the production run for these has ended?
Of these, how many do you think survive in drivable condition today?
Of these, how many survive in un-modded condition?

In the first year of the NSX, production was about 7000 per year, of which about 3000 went to the United States. Given that about 8000 have been sold in the States, I would guess that there are between 15K and 20K of the 1991-2001 NSX out there. I would guess that roughly 1K have been destroyed and the rest are drivable.

As far as "unmodded", it depends on what you consider to be mods. If you count every car with aftermarket wheels or aftermarket brake pads or an aftermarket battery or aftermarket tires as modded, then the percentage of modded cars will be very, very high. (Even those who pride themselves on keeping their cars all stock often have aftermarket tires or brake pads.) If you limit it to cars with more substantial modifications such as drivetrain mods or body kits, it won't be as high (obviously). It will be even lower if you limit it to more severe mods such as turbos, superchargers, etc.

Ken, how about an even more severe modification, like the one shown here.

How much will that deteriorate the perceived value of the car?

I will let Ken make the more accurate assessment of the devaluation of the car do to said modification. I would say that particular mod would devalue the car GREATLY.
