In the process of removing the footwell bose speaker assembly, I noticed there are two plugs on the metal plate that covers the speaker assembly. They don't connect to anything (no even ground)and one of them was plugged. What are they for?

How do I know if the car comes with the remote control for the factory alarm? Is there some kind of module under the dash for the remote or something?

Yeah, under the glove compartment. It's a little black box with an antenna (six inches or so). There's space between the glove compartment and the bottom of the dash, very easy to get to.
