This is from my wife's 95. The clicking is from the climate controland happens at startup only (2 out of 3 times). It clicks very loudly for about 20 seconds or so, then stops. All climate control functions seem to work fine, though. I tried playing with the controls while it clicks and discovered that I can make the sound stop if I put it into defrost mode; clicking immediately restarts after taking it off defrost. Also, there appears to be a constant low hum that is always there (my 91 NSX does not do this). I suggested to her that a Supercharger would cure the problem, or at least make her forget about it...

The clicking is one of the damper motors trying to move and not being able to. Either because it's physically blocked or there is something wrong with the head unit and it is trying to run it beyond its travel. It’s most likely the mode or vent motor, cycle through the modes and sees if any of them get you the clicking sound if not remove the center vent and check for a problem with the vent there.
