1998 Black NSX-T with 40K miles for $46,000. The car is very clean with no interior/exterior blemishes. I am having second thoughts about whether I should have passed up the deal.

I think you did reasonably okay, not spectacular. Remember, 40K miles is well above average for a '98 NSX. Average on an NSX usually runs about 5K miles/year.
Because of the mileage, this puts the car in the C category in the Pricing chart, which says $45-50K - right where you are.
