I spent four years in San Diego going to school at UCSD.
I don't have a family, and I don't like to do much "touristy" stuff when I go somewhere, but a couple of these might be good suggestions. I also love good local type food, so I'm going to sprinkle restaurant recommendations in here.
Downtown La Jolla and enjoying a nice dinner by the cove at one of many restaurants (also check out Symbolic motors, a big showroom filled with all sorts of race and street exotics).
Scripps aquarium (although not nearly as big/nice as the monterey aquarium, it gets the job done) - followed by a tour of the beach.
La Jolla shores beach, probably the most family friendly beach. Just go and wander around in La Jolla, you're bound to find something. Maybe rent some boogie boards or something?
Walk around downtown near the ballpark and the west shore! It's been revitalized lately (you _could_ say gentrified...) and there's tons of stuff to do in the area. Check out the ballpark & vicinity, tour a navy carrier, see some old merchant ships from the 18th century, etc, etc.
I used to live in Little Italy (it's really, really little), there's some good italian cuisine there, as well as some interesting art/design boutiques to check out.
Tour balboa park, see the historical buildings, and drive up and down the 163 and imagine how it would be in an NSX
Kearny Mesa if you want good Mexican and/or Vietnamese - go to Gualberto's Mexican Food on the corner of Clairemont Mesa Blvd. and Mercury, diagonally across from the strip joint. Carnitas Burrito plate - best pork ever
Or if you're into Pho, go to Pho Hoa, a giant soup kitchen on Clairemont Mesa and Convoy next to ethan allen. Get some Boba too.
Go to Pacific Beach! Take the 5 and exit Garnet and go west. GREAT breakfast at Kono's, at the very end of garnet and to the right, on the boardwalk. Their patio area is directly over the pacific ocean! Drive down the coast to Mission Beach, Ocean Beach, and you can end up in downtown.
Or you could eat at some touristy chain restaurants... (fuck that)
Now I live in LA... although I'm young and single and our interests probably don't overlap, I would recommend checking out:
Sunset strip at night (hey, why not.) West Hollywood if you want to see the ritzy fag area, Hollywood Blvd if you awnt to see some landmarks and some cool christmas decorations. You might even see me driving around in my silver NSX
Santa Monica (it's kind of like La Jolla) 3rd street promenade and vicinity, lots of walking and shopping along Montana, Wilshire, Santa monica, all those Blvds.
Malibu (it'll get really crowded on a weekend or during rush hour.) - drive up PCH (pacific coast highway) to Malibu Canyon Road, drive inland through the coastal valleys, and then take the 101 back into LA. Pretty cool drive if there's no traffic.. you may ahve to check

Go to Redondo Beach and eat breakfast at the Original Pancake House. Although they're a national chain, they're the BEST breakfast i've ever had. There's also one in San Diego.

I usually get the eggs benedict or an omelette, although their 49er flapjacks and enormous dutch babies are excellent too.
If you had a fun car to drive I'd say check out Angeles Crest national forest, lots of good driving. You'll see some track prepped cars, some exotics and lots of bikes.
If you can swing it, go to six flags magic mountain, near Valencia (a ways north on the 5, but you can't miss it). I don't know about your family but you'll have more fun there than disneyland or knott's
Anyway, I know it's long but I woke up way too early on a Saturday and LA and SD are where I've been for the past 6 years.
