Disconnecting factory alarm

I did a search under "disconnecting alarm", but I didn't find any specific info on this. I would like to disconnect my factory alarm as it is not needed anymore because it is randomly going off in 1 of 20 times when I use my key on the driver's side door. I know that it is a common problem and there is a write up on it in the FAQ, but I have just put an aftermarket keyless entry alarm system with shock sensors, etc. I read that it was a way to band aid fix the problem while upgrading my car with keyless and a better alarm. The problem is that my factory alarm went off the other day when i opened my door with the keyless. My tech ran a relay to bypass the alarm, but thought that it still might be able to backfeed somehow and possibly go off. It has not happened yet, but since it happens so infrequently, I wanted another option. Can the factory alarm be disconneted keeping everthing else in tact? Thanks for your help.
 
Disabling A Faulty Alarm
[MBA - 2000/2/13] To disable the alarm, the quick way is to unplug the hood switch, the two wire gray connector between the washer fill cap, blue, and auxiliary hood release lever, red. The alarm won't set if it 'thinks' one of the portals is open.

OK, I found this, but how does this interact with everything else if I disconnect this. Any ramifications?
 
The FAQ isn't correct in this case.

In addition to disconnecting the gray connect, you must short out the connector (I used a paper clip) so the alarm thinks the hood is up.

The alarm is installed as a separate system and disabling it has had no effect on anything else in my car.
